Nihl later traveled to Korriban after discussing Krayt's demise with Maladi, discovering alongside Talon that only Krayt's empty armor remained. As a result, he was stripped of his title of Hand for his failure to defeat Skywalker and was put under Darth Maladi's charge so that she could perform experiments on him using Yuuzhan Vong biots. Skywalker subsequently escaped, and Nihl was sent to defeat him in combat, though he lost, his right arm having been chopped off in the duel as Skywalker escaped. Though Nihl did not defeat Skywalker, he later captured the bounty hunter when Skywalker infiltrated the Temple of the Sith to rescue Hosk Trey'lis. Over the next seven years, Nihl acted as Krayt's top enforcer over the galaxy, until the Dark Lord promoted another, Darth Talon, to also serve in the position of Hand.Дuring a mission to capture Fel's daughter, Marasiah, Nihl was confronted by Cade Skywalker, who attempted to kill him for revenge over his father's death. However, when the combined forces of the exiled emperor and the Jedi were badly defeated in the ensuing attack on the latter's hidden Temple on Taivas, Maladi was again approached by Fel, who reconsidered and accepted her offer. The Sith Lady later eventually regained consciousness on Bastion and in the custody of exiled Imperial forces where, feigning insanity, she offered the deposed Emperor Roan Fel her services in return for the head of Cade Skywalker, a petition which was rejected by Fel. With the war over, Cade Skywalker set out for a distant place where the group could be in peace.

However, under the guidance of Luke Skywalker, Cade escaped the doomed ship, and was rescued by Syn, R2-D2, and his lover, Deliah Blue. To ensure the Dark Lord of the Sith would never return, Cade took his mother's ship to the planet's sun, where he intended to incinerate both himself and Krayt's body. Cade lost his former master in the fight, but succeeded in resisting temptation and as a Jedi, killed Krayt once and for all. Distraught by his uncle's death, Cade led an elite strike team to shut down Coruscant's planetary defenses in the final battle of the war. The battle was a disaster for the Jedi and its allied forces, and Nat Skywalker sacrificed his life to save that of his nephew.

Shortly thereafter, Skywalker returned to the Jedi Hidden Temple on Taivas to defend against the incoming attack there. He would encounter his mother once more on the Wheel, where under the council of his father, forgave her and healed her from certain death. On Utapau, Skywalker killed Sith scientist Vul Isen and learned of Krayt's return from the dead. Cade set off on a quest for vengeance, accompanied by his friends.
